A new Videomaster owner with syncing issues

Hi all,
Almost forgot to introduce myself. New to owning my own cabinet, for a few years when I was about 7 or 8 I got free reign over a small amusement arcade in North Devon, playing the likes of Hypersports, 1942, Ghouls N Ghosts, Section Z, Rygar and more. I lectured in video game development for about 15 years and now an in management in HE.

A few weeks ago I bought a videomaster cab from the Facebook UKvAc page and have been tinkering. It came with two PCBs with JAMMA adaptions, and they work fine, and sync nicely.
I bought a Pandora Saga DX something with a JAMMA connection on and have a lot of trouble dialing in the v sync. Its ultra twitchy, never seems to line up after power on and off, has difficulty, drifts and so on. Due to wiring issues with the player one joystick, I'm going to replace the entire JAMMA harness as the connections are soldered on the microswitches, and I'm replacing the sticks with Sanwas and the buttons with ILs.

I have a Hantarex 900e (Pretty certain that is the make and model), and I've read that the frequency is 15.625 KHz and the Pandoras are bang on 15 KHz which may be the cause. Also, the monitor has a H and V sync connections (RGB, Ground and H V), but JAMMA has one sync. The wiring of the monitor seems to put the H and V into the same pin and works for the Hyper Olympics Board and the other board I have. Would having one sync only connected help with this problem?
Any resolutions welcomed.
