I had a bit of a struggle to remove a couple of voltage indicator LEDs from this board, as the leads were completely rusted and just broke off in the holes. Anyway, now they're out, I need a couple of replacements. Feel a bit dumb asking this, but do I need to get a 5v and a 12v LED, or are they all the same and just need to be paired with the correct resistor, depending on colour? The old ones were red.

I have a bag of LEDs in assorted colours, which at some point in the distant past I labelled as 3v. Can these be used?

Different colour leds have a different voltage. The resistor should sort it out. You should be fine with red or green, maybe yellow, but blue and white would probably need different resistor values.
